They took a 2-0 lead within the opening 30 minutes thanks to goals from Charles Vernam and Tyrell Warren before Bryan Mbeumo and Harry Maguire drew United level.
Grimsby then stunned Ruben Amorim and Co by winning the penalty shootout and progressing to the next round.
Following the triumph, Mariners owner Stockwood revealed that Red Devils head coach Amorim had made a bizarre request.
The United boss - who was mocked over in his in-game tactics board - requested his own dressing room prior to the match, something that Grimsby manager David Artell doesn't even have.
Stockwood told The Athletic on Thursday: "I’ll tell you one funny quick thing.
"With Manchester United coming to town, they sent us almost a rider for the manager and it was like, where’s the manager’s changing room?
"And I was like, f***ing hell, the manager’s changing room? For us, it is the back of his car.
"The manager has a changing room at Man United? I thought that was quite amusing.
"They clearly didn’t know what they were coming into. When the players came off the bus and on to the pitch, I stood around and the United players did not look like they were up for it.
"It was all the cliches.
"They have got all those incredible talents and I’m a massive fan of the Premier League.
"The individual talent on display last night was extraordinary. The team performance speaks for itself from United.
"But seeing them coming in, they did not look like they wanted to be there, which I really enjoyed."
Amorim slammed his players after the humiliating defeat, saying: "In the end, it doesn't matter if we recover or not, it's the signs the team gave during the game, the beginning of the game.
"I think the best team won, the only team that was on the pitch.
"The best players lose because one team can win against any group of players, and I think the team and the players spoke really loud today, so that's it. We lost, the best team won."
